Gen 1 brakes are notoriously bad mate. Go braided lines and good pads as a starting point. You will notice a huge difference from just those changes.

How are the gen 2 brake lines? Would you still recommend upgrading to braided lines? What are the better brands to go for?

symptoms you speak of can also indicate a warped disk.
use rear brake alone to bring bike to a standstill. from walking speed to stop you MAY feel a sort of surging as it comes to a stop. Only an iffy test but could show up a bent disk.
proper test needs a dial indicator.
I have gen 1 and 2 here. properly set up I dont think there is that much between them.

Front brakes are not the best, but I've found the rear brake to be quite good - not much improvement to be had there, surely?
I have HH pads and braided lines all round, but if I did anything other than ride on our heavily Policed roads, I'd upgrade the front ones.
