Having never had this issue I cannot say if there is a particular way. I would tend to pop out to Kmart and buy four five litre containers of cheap oil....making sure its not friction modified... and then use all of them to do multiple oil changes with ten minute runs in between. Finally a new filter then a final oil change.
I cannot fathom how a rusty starter and gear system would be responsible for water in your oil I would also be making sure that any fault that allowed this to occur is fixed before any other work.
The starter and gears will need attention too but I am sure you already figured this out.
