can anyone who has done it tell me if there are any structural draw backs to cutting the seat rails either completely off or at least down?

There's no structural issues, but I would check out one of the Outlaw bikes to see if its a good fit as it can be quite tight a seating position, you will also need a set of pegs located back on the swingarm . I wouldn't do it for a streetbike, race only mod.
